I don't think that there is a way to automate the link building process unless you use spam tools (which I don't recommend).

Trust your better judgement when building backlinks for better results. Automated softwares won't be able to determine whether the link it builds has relevance and weight in SEO.

it's better to do manual submissions to avoid duplicate entries

The automatic link building programs are not recommended any longer as they look like artificial link building programs and all of the search engines do not like such programs. Links should be added to the websites in a constant, yet slower and natural approach and not creating hundreds of new links through a few mouse clicks.

To be honest from what i've seen it seems more worth while to just manually submit to a few of the major engines and let the other ones find you.

After engines just submit to relevent sites that will post a link to you and go from there .... a few links a day add up in a few months.

There is some software out there that will help automate the manual link building process by pre-populating certain fields. It cuts down the time of the manual submissions, but its still manual nonetheless.

It's already been stated. Anyway you are going to automate the link exchange process is not worth it. You need good quality links for them to really count. the only way you're going to do this is by hand!
